Firsts, RealURL is absolutely unrelated here.

Secondly, you should use correct doctype. TYPO3 is currently meant to product XHTML, so you should use that. My MSIE6 has no problems with base tag & XHTML.

Thirdly, <base></base> is invalid HTML because <base> tag has no closing tag in plain HTML.
