Commerce has one drawback that I know of. When following the native checkout procedure, the order will only be stored when all checkout steps have been finished. If at a certain point the checkout flow is broken, most probably due to a failing payment gateway, then the order is lost. Depending on you payment provider a situation can occur where a customer has payed but the order is not registered.
This might have been improved in newer versions, but it's a flaw right in the core of the checkout design.

I can recommend "commerce" which is well integrated in Typo3 without any
3party software. It is also very flexible and till now i never came to
the point where i could not extend commerce to fit my needs. Anyway some
functionalities you have to code by your own, but because of many Hooks
implemented in commerce this can be done in a very clean way.
