[TYPO3] second domain is a directory of the root domain

I'm not sure I understand exactly what you want, but couldn't you use  
redirects? Go to your root page in Web > Info mode, then choose  
"Speaking URL management" from the top right corner and "Redirects"  
from the submenu.
