Yes I have come across this problem, means lots of shifting around and 
then bug checking.

Have a look at the t3d export/import feature - there are ways that 
existing content can be updated and new content added, files uploaded 
and relationships maintained all in the one t3d file.

Once you have it worked out you can create presets for you exports.
