"Why??". If it's for security reasons the TYPO3 Security Cookbook gives 
the answer:
"rename "/typo3" --> we discussed this, but decided, not to recommend this."

Lately the tendency is to use conventions instead of configuration. 
There are plenty of Install Tool options which could be removed IMO 
([SYS][contentTable], [BE][fileadminDir], etc.); all configurable, but I 
really wonder how many installations (and extensions) would work if 
these settings were changed...

My personal opinion is to not spend any time on making the 'typo3' 
directory configurable.
