Followup:
I only have ONE possible error that can come up.
The transparency is generated by GDLib, no GM oder IM involved.
But: IM will scale down the rendered image which has been "handed over" 
from gdlib.
So either your GD isn't able to generate transparent images (unlikely) 
or you IM/GM/whatever isn't able to maintain transparency while 
downscaling the image.
Either way: problem in your server setup ;-)
