Just to confirm: I would still commit to 
https://svn.typo3.org/TYPO3v4/CoreProjects/MVC/extbase/ & .../fluid/ and 
changes would then regularly be merged into core with an RFC, right?

FYI: with TortoiseSVN you'd get an
"UUID mismatch: existing directory
'...\extbase' was
checked out from a different repository"

it's enough to simply delete the affected directories (or the whole 
sysext folder) and update again.
