If it's one PHP file, eg place it inside t3lib and rename classes and 
methods to fit into the TYPO3 naming scheme. If necessary rewrite any 
debugging or logging code to fit into TYPO3.

OTOH if it's only JS then there's not much todo. At least I see no real 
conventions for JS in TYPO3 - which is IMHO not very good ;-)
