[TYPO3-linux] apache vs. ftp user. Got shell access and root rights over server

Seems like this post in this news group goes through the most:
search for: mkdir (...) Permission denied

So there is various ways to set up the rights.
I have a VPS and full root access. Anyone know what is best practice?
