I remember having asked for a "renaming" from "error" to "warning". 
Perhaps even a weaker "note" is sufficient.

As for suppressing them: how about an option in em_conf.php that lists 
one (or more) dirs that include(s) 3rd party code. EM will not check any 
of them. Though it might show a note (eg "3rd party code" like "tables 
modifed").
