[TYPO3-50-general] SVN or GIT for recent development version

Sorry for bothering you in the first place but I have solved this 
problem in the meantime and my test installation is up to date with the 
installation on http://latest.phoenix.demo.typo3.org

However I still have a problem with the links in the page.

My sub pages have URLs like: http://site/index.php/xyz instead of 
http://site/xyz

In the top and side menu bar the links refer to 
http://site/index.php/xyz but in the text of the page and the login link 
reffer to http://site/xyz and therefore they do not work.

Any ideas what I am missing in my configuration?
