No, the index.php is always invoked. And Robert said at "Inspiring Flow" 
that he sees no problem in adjusting that index.php.
But, actually, the index.php is overridden by "composer update" AFAIK so 
IMO thats not the best way to do it.

We used to have configuration sources in Flow supporting PHP & YAML. But 
eventually that made things more complicated.
