Yes, I think that is something introduced by the move to git ... git 
does only track files, and empty folders are not tracked at all. I think 
the kickstarter should ensure there is an Application folder, and if 
not, create it. I might have a look at that tomorrow.

Have you tried clearing the cache? To do that, delete everything under 
Data/Temporary. If that doesn't help, can you give a little more 
information? E.g. are you able to access the welcome package, which URL 
are you trying to access, what is in the logs, etc ...
