Yes, this most definitely relates to RealURL. I don't usually use
RealURL but CoolURI, so can't really help you much beyond a few
rather generic tips.

How do the links that work differ from the ones that don't work? I
presume one of them either puts something unexpected in the URL or
something is missing. Either way, the internal mapping in RealURL would
get stuffed up.
