did you get any solution in that case? I also have that problem. The CEs have different orders. When I deactivated a CE it was hidden in the BE completely. I did not reach it any more. The Option "display hidden elements" was active and a (1) was bind it. So TYPO3 knew about the hidden content but did not display it in BE or FE.

There is something mysterious in TYPO3 7.4

Maybe you have found a solution or know where to find the bugreport to get more info.
