This is not a TYPO3 related problem/question. It only depends on MySQL.
So maybe you'll find more support in a mysql user list.
I do remember that if you want to upgrade mysql from 3.x to 5.x, you
have to do that in two steps (via 4.0) - however, maybe this has to do
something with your problem, even if you don't upgrade but shift data.
