Thanks for the direction. I'm not sure if I've tried everything (in fact I'm quite sure it was not everything) but finally I was forced to find a solution and then managed this issue by removing the relation information from the TCA of tt_content so that the false ID swap wasn't done. With this solution I had to implement a hook for content elements which were created in a workspace so that their relations to my records were updated during publishing.

I think a likely solution has been pointed out in the report (http://forge.typo3.org/issues/38703#note-1) but of course it is not a real one.
Today I'm thinking that this issue doesn't come only with inline relations. I couldn't verify that but I think other relations have a similar behavior, meaning relations get lost on a bulk publish while they staying clean when publishing one part after another; or vice versa.

If there is any progress about this bug, I would still be interested in new informations.
