tt_content.list.20.tx_apples_example =< plugin.tx_apples.exampleController

is a reference. I don't understand, how it can be lost or overridden even
with TV. 

Maybe you have discoverd a bug in TV, maybe not. If it is a bug you should
report it to the bugtracker. I think Dmitry is currently responsible for
TV.
