You are using css_styled_content, aren't you?

Have a look at the template Analyzer to see in which order your
templates are parsed. Be aware that the "include static after" selectbox
changes some stuff in here, just let it sit in its default state unless
you really know what you are doing. Well, you know what you are doing,
don't you? ;)

Also you might want to have a look at the Extension
'tstemplate_viewdefault' from TER which helps you to analyze the
Typoscript that is added by using some API from t3lib_extMgM. It adds an
extra function "view default Typoscript" in the Template Module.

I haven't looked at the tx_apples Setup but in general using the API to
add Typoscript is compatible with TV as far as I can tell.
