[TYPO3-core] RFC #11783: Change existing warning boxes to use flash messages

Problem:
Currently there are various systems to signal users that something has 
happened or something is wrong. To unify these systems flash messages 
have been introduced. Now the existing systems need to actually get 
replaced.

Solution:
The attached patch replaces all warningboxes I could find in the core 
with flash messages.
