I don't think that something went wrong.
It's ever the problem with working on trunk and branches

Normally you do all in trunk, and when a branch is there for a release it 
has to be committed to branch as well.

May be this is more work because you have to commit things double, but then 
you don't have the problem to resync trunk.

However it needs discipline and a guideline to avoid problems.

And don't fight with such things, you all did a great job, don't forget!
