On Linux: make a symlink to create a link to typo3 core directory inside typo3conf/ext
On Windows: do the same but with "junction" program

Then you can select core files just like if they were in extension. Beware: if you use any PHP IDE, it may become confused by these copies of files :) At least both Zend Studio versions start opening wrong files on ctrl+click.
