I mean directory inside typo3 core. I assume I need to go to 
typo3/sysext/rtehtmlarea/htmlarea for patching, right?

So patch can start with:

Index: htmlarea-compressed.js
===================================================================
--- typo3/sysext/rtehtmlarea/htmlarea/htmlarea-compressed.js 	(revision 
2185)
+++ typo3/sysext/rtehtmlarea/htmlarea/htmlarea-compressed.js (working copy)

so it can applied to the whole core and correct files will be patched 
even if they are in many different directories :)
