[TYPO3-Solr] Content is missing in the Solr index for just one site

The only thing I can think of is to install/activate the devlog 
extension and re-index this particular site. EXT:solr will log a lot of 
information in the devlog, including the data sent to solr server and 
the response.
This way you can see if the information was at all sent to solr server. 
If it wasn't sent you can further debug the EXT:solr page indexer.
