This is not really cosmetic as lowercasing an undotted uppper-case I 
produces an undotted lower-case i when locale tr_TR is used.

Anyway, the link tag is not produced by any RTE but by core transformations.

AFAIK this was corrected in TYPO3 4.0RC3. See 
http://bugs.typo3.org/view.php?id=1303.
