Hi,

i agree to postpone it to 4.4. Looking to core there are too much 
references to that dir to make it quick&clean

So i would suggest this for 4.4 (only some points):

* integrate menu layers into tslib_menu
* integrate feadminLib into t3lib and refactor
* clean core with paths to media
* update wizard should analyze TS and search for cms/media/ and replace 
with correct path

it's some work but i think it's part of the last 20%
