Well, you should not put the dot in there, because this will make the links 
look like:
<a href="./fileadmin/...">
but you should put the full domain in there: http://example.org/subfolder 
(remember without last slash), that will result to
<a href="http://example.org/subfolder/fileadmin/...">\
Then the links to other pages will work too.

The actual bug is that there is a slash appended to this setting which
a) prevents the automatic configuration to take effect
b) requires to remove the last slash even though the real setting needs one
