[TYPO3-english] Trouble with realurl in bootstrap package

It seems that I have more trouble with realurl than with anything else in
typo3 cms.

I have installed typo3_src-6.2.12 and the bootstrap package, but realurl
just does not work. As far and I can tell the rewrite mod is active in
apache2 and the .htaccess file is in place with the rewrite rules.  I am
running Debian 8.

Instead of getting the desired page I get errors like this on all pages
except the root page, "The requested URL /features/ was not found on this
server." If I manual put the extension on the url like /index.php?id=35 the
browser will go straight to the page.

For the above failure there is not error generated in the apache2 log, it
just does not work. Is there a way to trace the process to find out where
it is failing or is there a way in the bootstrap package to just turn off
realurl?
