So I ran:
/cli_dispatch.phpsh  lowlevel_refindex -e

Gone into the Upgrade Wizard again, and there are now 35 links to update (There were 900 before, the refindex update worked).

The script now returns:

Reference Index being Updated
*******************************************
42078 records from 73 tables were checked/updated.
Index Integrity was perfect!"

But when I try to update the 35 links, I get 35 errors, and I am stuck there.

Errors are still the same:

fileadmin/documents/eac/International/fiche-MEMPHIS-UNIVERSITY.doc not found in referenced element (uid: 3494 of table tt_content in field bodytext). Reference index was probably out of date.
