Maybe. Is your tag cloud defined fully with TS? Do you by any chance do 
something like:

lib.tagcloud < plugin.tx_vgetagcloud_pi1

then later apply your TS changes?

If that's the case, then it's normal that the changes are not applied, 
as "lib.tagcloud" contains a copy of "plugin.tx_vgetagcloud_pi1" and is 
not affected by further changes to "plugin.tx_vgetagcloud_pi1".
