I'm sorry for not being clear. I have put 
config.typolinkEnableLinksAcrossDomains = 1
in tsconfig of both sites. I am pretty sure the config is done well 
(according to your guide and extension manual).

The links are generated properly on the site that is "higher" in the 
tree. If I move the "bottom" site up (over the "top" site and clear the 
cache - I have proper links from the "top" site to the "bottom" site but 
not the opposite.
