I found another way to include typoscript file with TYPO3 6.2beta4
<INCLUDE_TYPOSCRIPT: source="DIR: EXT:defaulttemplate/Configuration/TypoScript" extensions="ts">

In my multi-domain site, I just change in only one line to add new theme/template like 
<INCLUDE_TYPOSCRIPT: source="DIR: EXT:defaulttemplate2/Configuration/TypoScript" extensions="ts">

And it's works for me.
