The handling is done in t3lib_install_Sql (since 4.6), there is code to 
exclude tables prefixed with zzz_deleted_. There is no generic API to 
add additional tables, but I had code ready and committed during 4.6 
development that additionally added cf_* tables (this was solved 
differently later on). Maybe its a start for you to see how it was done.
