IMO: no. I haven't seen this happen yet.

However a setup where a path is managed via submodule in one 
revisions/branch and via regular files in another revisions/branch is 
known to be troublsesome when switching between these revisions (checkout).

So basically most problems we are currently facing is due to the fact 
that we add submodules (or replace existing paths by submodules). These 
problems eventually phase out as this change (drop path/add submodule) 
goes down the line of history....
