it was the same with versioning (http://bugs.typo3.org/view.php?id=13636).

doNotLoadInFe was introduced to make the FE a bit faster as the
configuration of those extensions is not loaded in the FE.

Make a patch and send it to the core list. IMO there is no workaround as
the em_conf.php is directly loaded.
