Don't use PHPeclipse, get PDT: http://www.eclipse.org/pdt

Anyedit is cool for removing trailing whitespace when saving a file.
Other then that it depends on what you want to do.

However you like, I have a single workspace containing all project. I
then use working sets to slim down that list to the projects I currently
need / am working on.
