Why? use whatever you like most.

>From my opinion, better make a project consisting from one TYPO3 web site. This way you will get code complete, jump to code on ctrl+click, etc.

This is really up to you. The more projects in ws - the harder to work.

You can have workspace locally and files/projects in it - remotely.

Local will be faster but it is ok also to have Linux web server.
Personally I use Zend Studio 5.5. It is not Eclipse-based but much better then any Eclipse-based IDE that I saw.
