[Flow] Request for reviews: Sort packages by dependency

Hi folks,

the current sorting of packages is somewhat buggy and not reliable.
This is a nasty bug because dependency of packages define the priority 
of settings (e.g. package A overrides settings of package B if B is a 
dependency of A).
Lienhart has fixed this by changing the sorting algorithm but 
unfortunately we forgot to merge this at the last code sprint.

I'd still like to have this in 2.1 because of it's importance, but we 
need more reviews/tests. Please at least apply this tiny change to your 
projects and see if everything still works:
