yes this ist he problem. But why? It should contain at least 4 items, which are created right before, or?

How can I flush a repository?

Does $transport contain something after:
$transport = $this->TravelplanTransportRepository->findAll()->toArray();

My guess would be no, but please check. I can't make out which is the right line from the line number of the error message and the code posted.
