This seems like the setting is not active.
Did you copy the provided sample "Settings.yaml.example" to "Settings.yaml"?

The exact syntax should be:
TYPO3:
   FLOW3:
     core:
       phpBinaryPathAndFilename: 'D:/wamp/bin/php/php5.3.5/php.exe'
