There are basically 2 ways to do this.

1. You can run TYPO3 and your application under different ULR
http://yourSite/yourApplication and http://yourSite/TYPO3 and have links 
in TYPO3 and your application to get from one to the other.

2. The probably better solution would be to to use the extension 
mechanism which is currently developed and the first results where 
introduce in the latest sprint release of TYOP3. Unfortunately I do not 
know where you will find further Information. I just learned about it in 
the release notes of the sprint release 6.
