My description after your fix was not correct, the first warning is gone
now. This warning remains:

Warning: file_exists() [function.file-exists]: open_basedir restriction in

The file "/etc/php5/apache2/pear.conf" does not even exist. When I try to
overwrite the settings for the configuration directory the changes are not
applied, which is probably a side effect of the warning.
