I am not sure. Starting with a naked directory could discourage, but would
be more systematic.

I think it would be a good moment to do that step while restructuring the
files. Doing it before or after would cause additional work. 

Does anything speak against? We will have a "stable alphpa end release",
that can be used with PHP4 for a while in private projects.
