When you install the extension, you may now select from three possible
default configurations: Typical, Advanced and Demo. If you wish to use
deprecated align attribute, you need to select the "Demo" default
configuration. The alternative is to use class assignment to set
alignment. There are example classes included in the default
conigurations (Typical and Demo only).

Thank you for reporting this problem. It is now corrected in version
1.1.1. File/image upload may have been affected in a similar way.

Please try verion 1.1.1. This version includes substantial internal
stuctural changes (which caused the problems you experienced) as well as
new features and fixes. The current intent is to included it as default
RTE in TYPO3 4.0. It would be useful to clean out any remaining problem
before TYPO3 4.0 is released.
