No, maybe it should be easier at all! The regular user doesn't need to know
how to find out these directories. He just needs a list where you tell him:
Delete the directories "extrep_wizard", "install", ... in the typo3/ext/
directory.

For the more advanced users (or those who still have problems), you could
write an enhanced scripts that detects duplicate extensions in typo3/ext/
_and_ in typo3conf/ext/, too.

A little note: The example sentence looks wrong to me, but probably I'm
wrong, too. It says:

"If you've just copyed every installed extension from an old installation,
then the directory "install" located in the global TYPO3 extension folder,
typo3/ext/, will be in confilct with the new "install" which is now a
system extension."

I think this is not a usual case. A better example seems to be:

"If you've just copied TYPO3 3.7.0 over an old version, then the
directory..."
