Does your user(group) have a mount with the Media folder? I just had a try as normal user and wasn't able to index new files until I added the mount.
But there was no difference between Media->File and Element Browser. First it worked in none, after mounting in both.

If the Media-Folder is hidden (so not selectable at adding DB-mount), you can unhide it in Extmgr: Hide Media sysfolder.
