Hi Martin,
there is even more documentation in your commerce folder at 
..../typo3conf/ext/commerce/doc/
As I remember the the German manual (manual.de.sxw) is the biggest one.

Concerning your payment problems I'm not sure but you should check 
(maybe with PhpMyAdmin) in your tx_commerce_articles table if the field 
classname has a value (e.g. prepayment) at this PAYMENT article.
