According to my SQL file, indexes should be used in this case, but
having this in your slow query log seams problematic for MySQL.

Maybe, we are running innodb. Did you change your MySQL my.conf to
upgrade the query cache?

Shouldn't be a problem for a system.

As you have a quite hughe System, maybe you could try an other my.conf
for MySQL.
