Ich fand dazu auch noch: http://stackoverflow.com/questions/7914922/ie9-only-sometimes-ignores-base-href , aber das ist was anderes oder?

Schmeiße config.baseURL raus und nimm nur noch config.absRefPrefix mit absoluter URL.
