This strongly depends on your system. I heard of such issues from time to time. Please tell us your distribution and mysql version.
You might also try TYPO3 6.2 beta 4. There should not be such database problems.

Peter already explained. You installed a blank installation, so the system is completely empty. ;-)

The patch will be included in TYPO3 CMS 6.1.8
